Any insight to how traveling in Japan is during this period? I'm reading about obvious cold weather and businesses closing.

Was there for Christmas before covid. Rainy and chilly but not too cold. There weren’t issues with anything being closed, but make sure to have your hotel get you reservations for Christmas dinner and new years dinner/parties.
Somehow KFC managed to market that eating fried chicken for Christmas was a big deal in America so all the fried chicken lines will be ridiculous if you wanna do the traditional Japanese Christmas.

If you haven’t been before I highly recommend spending the money to get a local guide. There is so much to see or do and you will save a lot of headache and hit the right stuff at the right time of day with an expert. Ive been multiple times and always get a guide for 2 days in Tokyo and 1 day in any other city I visit (if just doing one other city I would say Kyoto is a must, I prefer Kyoto over Tokyo, maybe my favorite city in the world).

and there is an extra wrinkle at play ... a few kids in tow. I am meeting the fam unit (working in Thailand then) and will have some days to myself in Tokyo before they land. Kyoto after (with a day trip to Osaka mixed in), then somewhere mountainous.

Definitely spend at least 2 full days doing Kyoto, but if you have time take a quick day trip to Hiroshima and miyajima island.
