Question about changing a hotel reservation

I've had a room booked at a hotel for 3 nights since early April. My plans changed and I now only need it for two nights and the website was acting wonky, so I called the hotel direct to cancel one of the nights. Just pulled up the confirmation, and they jacked up the rates the 2 nights I kept by ~$50 per night. Girl never mentioned the change in rates when I talked to her, and my original email confirmation makes no mention of possible change in rate if reservation is modified.
It's a Holiday Inn Express in a small town, FWIW. My total stay basically stayed the same after dropping one night of the reservation. Confirmation number stayed the same. Is this normal practice? I've changed countless reservations and never had this happen. There is an event going on in this town, but when I booked it hadn't yet been announced. I'm going to call back, but I'm not sure I'll get very far because they could easily re-book the room. I can also dispute it with my credit card after the fact, but would rather avoid that if possible.

I'd call IHG and see what they can do.
