NES: Super Mario Bros 3
SEGA: Golden Axe
N64: Perfect Dark
Playstation: Metal Gear Solid/Jak and Daxter Series
PS2: Grand Theft Auto 3/ Metal Gear Solid 2:SOL/God of War
PS3: NCAA 09 (becasue of Online Dynasty)

NES - Super Mario Bros. 3
SNES - Chrono Trigger or Final fantasy VI (III in the US) or Super Mario RPG (SNES was my favorite system of all time)
N64 - Zelda: Ocarina of Time
Dreamcast - SoulCaliber
Playstation - Final Fantasy VII or Metal Gear Solid
Playstation 2 - God of War
Playstation 3 (so far) - Metal Gear Solid 4, I expect God of War 3 to be truly epic as well
Xbox - Even though I don't particularly care for this series, as far as console defining games go, Halo
Xbox 360 - in my eyes no truly great games yet, my vote is for Fallout 3 and it wasn't even console specific
PC - Hard choice between Starcraft and Half-Life

Systems I've owned:

Atari: Pitfall
NES: Super Mario 3
SNES: Super Mario Kart
N64: Mario 64 (IMO, the best video game ever)
PS: Either NCAA 1999 or Dino Crisis 2
PS2: GTA: Vice City (though 3 and San Andreas are also arguable)
Xbox: Halo 2
360: CoD4 or Gears of War

I never owned a Sega Genesis, but I'd vote the best game to prolly be Mortal Kombat (Sonic is close).
