Some of my favorites off the top of my head:
King of Kong: Fistful of Quarters (Arcade score records, particularly Donkey Kong)
Magic & Bird (awesome, awesome doc on them and their competitiveness)
Tyson (inside look at that crazy bastard)
Dear Zachary (Incredibly sad, powerful, inspiring, etc.)
The Bridge (suicides at the Golden Gate Bridge)
102 Minutes that Changed America (9/11 doc)
Waking Sleeping Beauty (about Disney Animation's rise in the late 80s and 90s)
Cocaine Cowboys (Miami drug shippers in the 80s)
Jesus Camp (fricked up and honestly scary look at super religious people and their kids)
If documentary-type TV shows count, then:
Planet Earth
Band of Brothers
Walking with Prehistoric Beasts
When We Left Earth
