A lot of Kubrick's stuff is dark, even Barry Lyndon has kind of a dark ending. I think it has to do with how he uses a lot of "cold" feeling camera shots, plus some of the stories are just twisted:

A Clockwork Orange
The Shining
Eyes Wide Shut
Dr Strangelove
Full Metal Jacket
2001 even has some very haunting stuff with some of the music and sound effects.


Aronofsky has some very dark stuff too:
