This is because Wales didn't have a national league until its place on the IFAB was questioned. Which is what I literally said. There are more Welsh clubs in the English pyramid system than just Swansea and Cardiff, as Wrexham and Newport County are both in the English system, with Wrexham being one of the oldest clubs in the world.

Chester FC's pitch is in Wales with its offices in England. I've always found that odd.
