My current take is that in the X-Files universe aliens are real and have been visiting Earth for a long time. After mankind developed the atomic bomb they began visiting more frequently b/c they were concerned we would wipe ourselves out.
There is a shadowy conspiracy that wants to use UFO technology to take over the world. They sometimes stage UFO hoaxes to distract people from their plan. Aliens also sometimes legitimately visit the earth, but the whole thing about aliens trying to colonize/take over was part of the conspiracy. Mulder has seen both real aliens and conspiracy actors pretending to be aliens.

He's technically a "libertarian", small l. A classical liberal, which is basically the opposite of an American liberal.
He'd be a Republican if the Republican party wasn't controlled by and didn't act in the interest of large corporations by seeking to keep tariffs down, the borders open, wages low, and supplying corporate welfare.
Alex is anti-gun control, anti-bureaucracy, anti-regulation, thinks the government is trying to control everything and poison everyone, supports survivalism, thinks that Christian values are best and defends Chistianity. Those are not (American) liberal concepts. American liberals think the government needs more funding and should produce more regulations. They think government is your friend, not your enemy, which is the polar opposite of Alex. They also tend toward atheism, which Alex opposes. Bernie Sanders supporters are not digging their own bunkers and stocking up on bullets, non-GMO seeds and freeze-dried food like Alex and his listeners.
The Austin Chronicle, which is a liberal publication, lampoons Alex on the reg. He may not be Right Wing per se, but I guarantee his listeners are FAR more to the right than the left.

So was the syndicate made up of a bunch of guys that thought they were in charge/ in the know but really were just pawns in a larger governmental scheme?

My take is that some people in the Syndicate knew what was going on and some did not. CSM was obviously in the know, but there were others who probably thought it was real. That is probably how they got those people to do things they would not have done otherwise, b/c they thought it was in the service of a larger good (survival of humankind).
