The plane crash clip shows Charlie coming out of a bathroom where he stashed his drugs and running a few aisles down before strapping in.

After the crash, Charlie emerges with the rest of the people in the fuseloge.

When they go back to find the cockpit, Charlie comes out of the bathroom right next to the cockpit which makes it appear as if that is the bathroom in which he stashed his drugs.

If this were the case, then he would have strapped himself into the area of the plane that landed in the woods and not the area of the plane that landed on the beach.

Exactly... Either the writers seriously fricked up (which I cant imagine them doing) or there is more backstory to Charlie.

Ive been posing this point since I watched the first season last February.

I would chalk this one up as a continuity error...we've seen plenty of these through the series.
