If you seperate the alcohol out a 100ml bottle you will have 45ml out of an old bottle and 42ml out of a new bottle.
The glass of alcohol from the new bottle has 6.67% less liquid by volume than the glass from the old bottle.

Your confusing total ounces per bottle and by volume.
If a bottle had 100ounces in it. 45ounces was alcohol. Now only 42 ounces are alcohol. That is 3 less ounces per bottle, not 3%.

Exactly. 3 ounces is 3% of 100 ounces.
