The only reason I think it might not be is because there's another baseball team in town. If the Cubs were the only ones, it'd easily be Cubs.
This is my Chi guess, knowing lots of people from Chicago:
Bears > Cubs > Blackhawks = Bulls > White Sox

Growing up in Detroit, I'd admit it is a pretty front-running town. It always depends on who is doing well, and seeing as how the Red Wings have been the model pro sports franchise for the past two decades, they are probably number 1.

Yeah, the Bruins are number two in Boston, behind the Sox.
Blackhawks are easily ahead of the White Sox and at least running real close to the Bulls in ChiTown, maybe ahead.

rule of thumb- it's NFL #1 unless you have a truly iconic franchise in another sport

No they won't. If the Yankees are winning, they will always be the front page sports story in New York. Does anybody in New York hold the same reverence for Walt Frazier and Willis Reed like they do for Mickey Mantle and Joe Dimaggio or heck even a Don Mattingly? Baseball has always ruled New York save for a very brief period in the early '90s when both the Mets and Yankees were down.
If you live in the five boroughs, you're a Knicks fan; there are virtually no Nets fans around. All the other fandomships are split way closer to the middle than Knicks/Nets. I'd probably say that Yankees fans outnumber Mets fans 2:1 (just an educated guess).
The second factor is that almost all Yankees fans root for the Yankees first and then all of their other teams, with the Knicks being a likely #2 or #3.
So, if you ask every single NYC sports fan to fill out his favorite team for the four major sports, the Knicks probably will get a higher percentage of answers than the Yankees, but the Yankees will have more people listing them as #1 among their four teams.
I've been thinking of dicking around and setting up a web questionnaire that asks these questions:
1. Where do you live now?
2. Where is "Home?"
3 a&b&c&d&etc. Who are your teams, and in what order?
I'd try to make a series of maps that showed this data in a really gay, color-coordinated way.

No way the Bruins are #2 in the Boston sports hierarchy. Maybe 17 years ago, before Bledsoe's arrival. But the question seems to be about current times.
The Bruins definitely rank ahead of the Celtics, no doubt about that. I remember listening to their games on the radio in the pre-Orr era when there were only 6 NHL teams and they played each of the other 5 teams 14 times a season. Hockey fans back then not only knew all the Bruins' names, but most of the names on the other teams.
I love the Bruins and have since I was a little kid, obviously.
But the Patriots for the last 15 years or so have become a year-round sports story throughout New England, like the Red Sox. Each year when the Bruins ' season ends, you hear little about them until the start of the following season. Patriots hats and gear are everywhere throughout the 6 state region, year-round. Rare to see a Bruins cap or jersey "out of season".
Hockey and basketball are at their peak in the Spring during the playoffs, and with the BRUINS going to the ECF, naturally right now they are the toast of the town. But if you had been up here after they fell down 2 games to none to Les Habs in the opening round, when all but the most hardcore fans wrote them off, you would realize Boston and New England love 'em but don't lose sleep over them, as they do over the Pats and Red Sox.

To be more specific, I'd say that line is drawn somewhere north of Philly, but south of NYC. Philly and DC are football towns.
