There are several bombs that I love, but one that comes to mind is MacGruber.

This is the correct answer. Bombed hard at the theater but was quite an enjoyable movie.

Well Master and Commander is one of the greatest movies ever made so if it counts it wins. They should make a high end series of M&C.

Who do I need to kill to get a Master and Commander series?

I did as well. Went in blind purely b/c I liked the poster.

As for the OP Cutthroat Island will always be up there for me. The special effects still being nearly all practical alone is enough for it to be worth watching. Geena Davis really good and Frank Langella is bad arse as the bad guy.

I know a woman who did stunts in that film. I love it, but I didn't know it was considered a bomb.

Waterworld, on the other hand, bombed hard, but I still enjoy it.

Waterworld was a flop to be sure but for whatever reason the press shite on it like it did far worse than it did.

It had a $175 million budget and made $264 million in theaters. While it surely lost money after theater splits and advertising was factored in it at least had a chance at eventually breaking even after home video and licensing fees to cable networks.

The Postman which is another movie that I like that bombed fared far worse costing $80 million to make but grossing just under $21 million in theaters. This one is a true bomb and had no chance of breaking even.

The 13th Warrior is a little harder to nail down but it also ended up a money loser. According to wiki it's original budget was $85 million, hit at least $100 million while filming, and possibly hit $160 million after reshoots and advertising. It finished with just under $62 million at the box office.

Lone Ranger was a bomb, right? It's been a while...10 years or so, but I enjoyed it.
