Apparently not. But the Christian schools are collateral damage. The motivation for this law is the Muslim schools that are preventing the assimilation of Muslims into Swedish society. The Swedish gave up on Christianity a long time ago. It is a largely secular society. The import of Muslims has reintroduced radical religion including segregation of girls and boys.
The exception for Jewish schools is bizarre, and I think it can be explained by the extreme sensitivity they have over the holocaust. While the Swedes were neutral, and did not participate in the killings, they did know about it, yet they tightened immigration and did not help with the Jewish immigrants. They did what was prudent, and did not piss off Hitler, but they have some guilt over it.
