Even though we spent a month in Japan March 2024 and three more weeks in January 2025 I cannot add anything to what has already been posted to you. It is an unbelievable experience.
Guess I changed my mind and if you have time spend a night in an onsen.
Other piece of advice carry a plastic bag around with you for your trash as there are no trash cans on the sidewalks and there is no trash in the streets. It is the craziest thing you have ever seen. MILLIONS of people and no trash littering the streets and sidewalks.
Lastly, have fun and get ready for an eye opening experience.

Tokyo:
Sushi place that was easy to get into recommended to me by a friend who had went a few years before. Were only non-Japanese in this neighborhood spot and it was great. No absurd reservation requirements. Close to teamlabs so can eat here and do that together.
Matsukan Azabujuban
Hole in the wall ramen spot that's beat down and cheap, with "bad" reviews on Google but it was good to me in Shinjuku. Really can't go wrong in the area. I did a food tour here but I'd also consider allowing more time by yourselves if you want to eat even more after or hit the small bars.
Hakata Tenjin Ramen
I saw this place exists after my trip that's Creole themed that if you're looking for something quirky to do. A girl on Instagram said they even had her grandfather's zydeco record.
Creole Coffee Stand
Go to a baseball game. I went to the Yakult Swallows.
Kyoto:
In the spring, the geisha put on this stage play. I caught it in the traditional theater.
Miyako Odori
Nice way to spend part of the day in Kyoto. I imagine it's awesome in the Fall.
Hozigawa River Boat
I did a traditional kaiseki dinner at a Michelin spot. It's TRADITIONAL traditional Japanese food, and wasn't for us. We had to wear a fake smile being the only non-Japanese in there just dropping hundreds of dollars
but hey, it's an experience.
For you points hounds, the Park Hyatt Kyoto was great. Their teppanyaki restaurant is pretty good and has great views at sunset.
My wife loved Osaka. It's Japanese steroids. Had fun playing at one of the multi-floor arcades for a little bit.

My 2 cents:
It can be insanely hot and humid during the summer. Japan has done an excellent job of having this not be widely known.
Don't expect to see sushi everywhere. In fact, it can be downright difficult to find a sushi spot in some areas. I would submit that if you had never heard of sushi before you went, it would be unlikely that you would come back upon visiting having heard of it. Crazy.
It can be insanely hot and humid during the summer. Japan has done an excellent job of having this not be widely known.

We just modified our itinerary to spend a night in an Onsen.
We leave in 9 days and I'm still messing with the itinerary...

I accidentally left a US nickel in the pocket of jeans I had laundered while staying there.
The jeans were returned after being laundered and neatly folded on my bed.
The nickel was placed in a tiny paper envelope on top of the folded jeans with the name of the laundry person on it.
99.99% of Japanese are crazily honest.
Japan is great, have a wonderful time!

I lived in Tokyo for 6 years. Graduated High School there. Played Baseball and traveled all over the main island. Team I played for? Toyota,
I left Japan speaking fluent Japanese. High School kids on the trains tried their High School English on us and we tried our Japanese on them. Both corrected as we stumbled along.
I was not going to live on Little America for six years. We jumped on trains and rode until the end of the line. Get off, explore and head back to the base.
Family went to Yokohama almost every weekend.
You'll be amazed how clean everthing is.
I left Japan speaking fluent Japanese. High School kids on the trains tried their High School English on us and we tried our Japanese on them. Both corrected as we stumbled along.
